fuel system on 210c backhoe

When I first started it this spring it ran perfect for about a minute. It would not restart. Discovered lots of water in fuel system.(Not for sure how water got into system yet, as I purchased it this winter). Anyway, I drained fuel tank and replaced with new fuel, replaced fuel filter, removed injector pump and shook out fuel (didn't take it apart). I had a hard time removing injector pump and reinstalling it. I then removed injectors and cranked engine to be sure no water had went thru injectors (no water came out). Once everything was reconnected and primed the engine finally started, it ran rough and smoked excessive. After setting overnite, I discovered deisel fuel in the crank case. I then removed injection pump and and discovered I had damaged the seal which keeps the deisel from entering the engine. I then replaced both seals on the injection pump shaft and changed the oil and filter. Now, it still runs rough and smokes alot but intially it will run for about 3 minutes then just quits. After the first time it quits if I let it set for a few minutes it will start briefly then quit. I'm going to replace fuel filter for starters. Any other suggestions would be greatly appreciated. Thanks.
