OK here is what I think happened.
You removed the shift plate pivot bolt far enough for the 2nd 4th gear plate to fall and the shifter is not contacting it or moving it. Here is the bolt 
Here is the bolt and the plates it holds in place. I drew a red line showing the path of the bolt. 
If I am correct so far you will need to remove the shifter cover from the top of trans; remove the plate pivot bolt; align every thing back up; and install everything back together.
