12 volt conversion

I have an AC WD that I converted to 12V a while ago. Every once in a while it starts skipping, breaking up and cutting out. Its clearly ignition related and its not the coil (I'm using a 12V coil). Replacing the condenser seems to cure it, although I fiddled with several things at once so I'm not sure. Are 12V and 6V condensers different? Can the 12V system burn out the 6V condenser?
