Metal Filling in Oil

My PTO went out of my tractor. Sorry in advance for my "terms." The shaft above the PTO shaft had a bearing grenade, which put metal filings throughout the hydraulic fluid. I"ve drained through all three drain plugs, and am concerned what would happen should I miss a few. I ran an extendable magnet inside (rear cover off) and picked up some more. Any suggestions to get it clean? How clean is considered clean? 1994 John Deere 5400, FWA, 540 loader. Hope everyone else here is up and running. Thanks much, Bill
