Metal Filling in Oil

My PTO went out of my tractor. Sorry in advance for my "terms." The shaft above the PTO shaft had a bearing grenade, which put metal filings throughout the hydraulic fluid. I"ve drained through all three drain plugs, and am concerned what would happen should I miss a few. I ran an extendable magnet inside (rear cover off) and picked up some more. Any suggestions to get it clean? How clean is considered clean?

1994 John Deere 5400, FWA, 540 loader.

Thanks to all who posted. I"ll use the magnets for sure. It is a shared system, so I"ll change filters several times as well - the filter itself is up quite high so I can change it without losing all 8 to 10 gallons of fluid and I think I"ll pull a gallon or two off the bottom at the same time - hoping to flush particles from the bottom.

I had an old Allis CA that had a magnetic plug in the oil pan.....it had metal shavings every oil change. I ran it for years and I suppose it is still out there somewhere running! That little tip has prompted me to affix a strong magnet to the bottoms of all my oil/transmission pans ever since. Any of that stuff gets trapped there against the bottom of the pan and out of circulation. If you can find your self a large flat magnet, attach it to the bottom of the pan or housing and I think you'll be all right.

Magnetic pipe plugs are available to replace the factory units. You might want to install some of these as extra insurance.

If this is a shared system, FLUSH everything that is shared. Change filters twice once you have repaired all the damage.

Wash the sump out with mineral spirits or diesel.. whatever is cheaper..

Get as much out as you can see... magnets won't hurt any.

Put new hyd filters on.. if this is a shared hyd sump.

I would be tempted to leave magnets in safe retrievable places so that when i serviced it again I could check them. The oil plug is a prime location, if possible.
