The Yanmars I've had to do with all had the injectors and lines exposed on the outside of the engine. The injection pump however most all components of it are inside the engine. The engine has a camshaft that contacts rollers on the bottom of the pumps to put fuel to the injectors, and of course all this happens inside the engine.
So I'd say this would be the only place fuel could get in the oil.
I'm no help on the re-sealing the pump aspect but I do know the pump is shimmed and the timing changes based on more or less shims.
