Even though I might be WAY off base here, just a thought because I recently dealt with something similar on my truck. Try taking the muffler off and see if it runs any better. Had an Explorer that was doing something similar and it was a partially plugged exhaust system. Ran like a champ after we replaced the offending componaents. Seemed it was building too much back pressure and would just quite running. Wait a few seconds and it would start right back up.
