If I remember correctly the PTO runs through the pump to power it. Removing the four bolts from around the PTO shaft should loosen it so it can just be pulled out of the rear of the tractor. Often the shaft will have taken on a twist over the years and in that case the shaft must be cut in front of the pump and replaced. I hope I am talking about the same thing as you are.
