My 49 Super A has gear whine in all gears with reverse being the worst. My mentor (a tractor mechanic and Farmall fanatic) said that all of those model transmissions he has been around have had that whine. Might just be the nature of the beast. Don't know why it would have gotten worse. Others here might know better.
