Clunking drivetrain noise in 4th gear...a'44 A

When I first fired my newly rebuilt motor up(a memorable event!!)I noticed a continuous clunking sound when I engaged the PTO. I didn't like it but I had so much other stuff on it to fix that I wasn't too concerned at the time. I drove my A to a friends house in the fall to drag some logs for him. On the way I noticed the same clunking noise in 4th gear only. It seems to be a pretty serious clunk too. I believe these two noises are related. What kinda problem am I looking at. It is not a loose bolts on the center wheel disc problem and the tranny/pto was flushed with kero and oil replaced. I won't tear in to it for a while yet but I surely would like you guy's input.
