Tractor transmissions are not syncronized like a car or truck. Was not designed to shift good. You could try putting tactor in gear and pushing in clutch to start. What you describe is normal for quite a few tractors. Some are better than others, all do this to some extent. Gear noise is also common.

Here is how you do it: Since you probably start the tractor from off of it, you have to have it in neutral. So when you get ready to put in gear, press in on clutch and count to ten, then put it in gear. As long as you don't put it in neutral and let out on clutch, you will be able to press in on clutch and shift gears without waiting. But when you first start you have to wait for things to stop.
