It wont hurt to leave the spark plugs in or out. If you leave them in tape off the tops so your wires make good contact. When I paint a tractor I like to remove things like wires, hoses, fan belt, distributer, etc. I hate seeing those items all painted up. To prep a tractor I usually pressure wash it real good. Then I use a brush and liquid Tide to degrease it. Brush it on, let it sit for half an hour and then pressure wash it off. Just before painting I will use a gallon of lacquor thinner in a pump type garden sprayer. Catch it in a plastic trough and use it again. Lacquor thinner really degreases well and will soften the old paint somewhat and make the new paint bond real well. I usually just spot prime the chassis as needed with a rattle can. Then shoot a decent paint with a hardener. I used to buy the Restoration series from Valspar. But now the tree huggers have caused that to be unavailable. So I use the Valspar tractor and equip paint with hardener now.

Although he himself has never actually owned or restored a tractor, he was always enthusiastic and always around helping with other peoples projects.
