That's good that it's empty! The "stink" is probably something besides carbon tet. (Carbon tet has a sweet smell and evaporates easily - any trace of the original charge should have long since flashed off.)
You might try flushing a time or two with mineral spirits (paint thinner) or kerosene. Follow this with a good wash with hot water and dishwasher detergent then a hot water rinse.
If the extinguisher still stinks after cleaning I'd not be too concerned. Your cooling system certainly won't care!
