Late 2003 and early 2004 were the "bad ones". It could very easily have the newer 6.0 from the factory (if late production) or had the original 6.0 swapped out.
There were many running changes to the engine and in the 2006 year model the 6.0 supposedly had the lowest rate of warranty claims across the board for Ford Motor Company when compared to all of Ford's gas and diesel engines.
If you are going to work it, plan on high maintenance cost no matter which one you buy.
