The first thing I would check is the size of the charging stator, sounds like someone has put a replacement engine in it and the standard off the shelf engine will not have a large enough stator to carry the electric PTO clutch. I have changed many windings when people would buy a bargain engine from a wholesale catalogue or a farm fleet store. The winding from the original engine will be two thirds larger. The original might fit the new engine.
See how many volts you are getting to the battery when the PTO is engaged. Can't charge a battery with anything below the battery voltage. Run the tractor mowing for awhile before checking the output to see if the charging system is keeping up.
If you are sure the stator is the correct one, Something else you might want to check is your PTO clutch condition. What I have seen over the years is the electrical coil of the PTO clutch has gotten to hot and is about half cooked together where the PTO clutch will still work but will draw more amperage than the tractor charging system can keep up with. To check for this use the tractor sometime for something other than mowing and leave the clutch turned off. If it starts without using the PTO that where I would look.
