Your wagon will be heavier and will not be as strong using the 2x6 method. The build of materials will cost more also as you will be using more board feet of lumber! Instead of using the 4x4 cross members (costly and not as strong) substitute 2 each 2x4 and sandwich them together observing the grain pattern to maximize strength using exterior glue and fasteners. I would buy all yellow pine decking grade treated wood and I would use 5/4 boards for the floor (better strength) for durablility so that if is left outdoors occasionally it won't rot as readily. Using all bolts and screws will make for a better longer lasting wagon and the fasteners will not work back out. Sounds like a worthy project and if you explain the use I feel certain that you will get a price break at the lumber yard. Good luck
