Install a new filter and bleed all your lines. Insure that what's mentioned above is not part of the problem. If all that doesn't solve your problem get to a www search engine and look up "diesel injector pump overhaul".
When my pump went out on my JD 4010 that's what it did. It had it's own mind and paid little to no attention to what I was trying to do with the throttle. Around here repair for a 6 cyl pump was around $1000. On the www I got a super job for less than $500. Don't remember their name but on their site they post their prices which are a function of the number of cylinders and tell you to call them and discuss shipping. Reason is you need to supply a lot of little hookup parts to it (that I figured they didn't need and would just loose) so that they can set the fuel output correctly.
