Why not? Flat head refers to "side" valve rather than "overhead". Some overhead valve engines actually have flat heads!
As long as the valves don"t hit the head at full lift, you WILL increase the compression ratio by milling the head - and a lot more per mm than an ohv, as the area is that much bigger!
Anyway I have found that flatheads have more "grunt" than equivalent OHVs for equivalent power rating.
