154 LO BOY ENGINE KNOCK

rebuilt engine, rebored, new bearings turned shaft. engine has what appears to be a rod knock. rechecked all clearences (twice)all ok. when you short out #1 plug knock goes away. i switched #3 rod assy. with #1, knock goes away when you short it out. machine shop did all machine work. i have worked on engines all my life but i can't figure this one. any help will be appreciated.
