Well, there's a few things that come to mind.

First, the stuff is poured into the oil filler which goes right through the engine before it enters the filter.

Secondly, there is no reason to think the particles of whatever are in Engine Restore couldn't just be smaller than an oil filter's minimum filtration size. This makes sense too as if the particles were lareger than that, they would have the potential of doing more harm than good.
Given the claim by the company that the product works by filling in microscopic scratches in metal surfaces, it makes sense that the particles of Restore are smaller than the particles that cause the scratches.

This is just off the top of my head. There may be more to explain this.
