clean inside of engine water in oil

I woulld like to know what is the best way to clean an diesel JD. engine that has water in the oil. I have taken the head and oil pan off and the sludge is on every thing. Some on told me to use diesel fuel. I have some 10w oil and they told me not to use it it would contaminate the good oil when I put it back in. Would not diesel fuel contaminate the good oil?
Any thoughts on this would be appreciated.
