It's your choice. The starter doesn't care, the lights don't care and the ammeter can be wired either way.
Positive ground alternators exist, but they are not common, so negative ground is the most practical for 12 volt systems.
I suggest you read the article by Bob Melville on 12 volt conversions. It's well written and I think it will give you the info you need.
