I have a question and I think I know the answer. Was the nut on bottom shaft loose when you first time took it apart, allowing gears to seek their own wear patterns. I am thinking it was. Now, when you put it back together, tightened up that nut the gears are fixed and cannot move and do not run true. I always tighten, back off nut a little and by various means, make sure the nut cannot come off. Learned that about 40 years ago. Equal shimming to what was needed on TA is important also to help align those gears to wear pattern that has been established. I assume you already made darn sure the tooth degree angles were compatible as I believe that was discussed before.
