I am a cowboy hat wearer myself. I would never wear it inside a church though. I actually own my own cows and my own horse. Let me tell ya, there is alot more to the act of being a cowboy than the hat. For some people, its all just about the hat. If you would ask, I'd bet most of the people you are seeing, are all hat and no cattle. These kinda of people think they are a big cowboy bad a$$ and refuse to take the hat off because they aren't a cowboy if they do cause they don't have any cattle or a horse either. Most of the cowboys that I know that are the real deal all have manners. There is a cowboy church that got started in my area. Never been to a service there, so don't know what they do. They might wear their hats in church, but I don't think their service is nothing like going to a real church.
