Here's what I've done in similar situations. First, clamp the Trans cover in a vise, because you're going to need both hands to do the following. Take a short, smaller diameter pin (I've used hardened needles from an old needle bearing) and using a pair of angled tweezers put the short pin against the bottom of the pin you want to remove. Next, using a small Heel-bar, pry upward against the small pin with enough force to move the first pin upward. You don't need to push the first pin very far, just far enough to get a pair of locking Vise-grips on the pin and pull it out with a twisting motion.

I've used this technique several times, it also works on pins that have sheared.
