If the threads are worn and the tube is warped then getting them out is the least of your concern. I say this because when you put them back in the caps would again have to be welded back in place, undoing any honing, etc done to correct the warpage problem while it's apart.
As far as getting them apart, one sure way is to aim them in a safe direction and put hydraulic (or air) pressure on them til the rod turns into a missle. But if the tube is warped enough even that won't work. Disclaimer here.....never tried it myself but know of it being done on several occasions and as long as "proper safety proceedures" are followed it works with the only downside being the oily mess left after the piston and rod assembly leave the tube........
That said, your best bet would be to get two new cylinders and not even worry about trying to get the damaged ones apart. In the long run you'll come out in better shape doing so.......
