Besides the difference Jesse mentioned, after serial number 310000 the Super A received a C-123 block using thicker sleeves than the Super C, thus still giving it 113 cubic inches. I expect the reason for this is by 1951, the Super A was the only tractor with 113 cubic inch engine, thus it was easier to make two different sets of sleeves than it was to cast two separate blocks. There were some slight modification to Super A final drives, transmission and clutch before IH turned it into a C-123 engine in late 1954.
