Farmall M Shifting Troubles

At first my M was stuck in 1st gear, so following advice from a thread here I moved the rails back to neutral. Now however I can not shift while the tractor is running. There is a kinda grinding heavy resistance and the lever is almost flung back when I try. I can shift just fine into all gears while the tractor is off and by doing so was able to move the tractor out of the field. Even by starting out that way I still can not shift while the tractor runs. This is my first tractor (bought two days ago) so any advice on what I should check to resolve this problem would be greatly appreciated.
