If there are missing teeth, maybe they are getting caught somewhere, causing the shaft to bind? Also, maybe when the teeth stripped out on the gear, the extra force damaged one of the input or output shaft's bearings , causing it to have a bind in one spot? I have never really worked on a transmission, but just a thought. . .
