TA/Rear End Noise

I have a 350 utility tractor,ipto/ta/ps/gas.I done a double split,rebuilt engine and replaced TA seals.On second split(between end of TA and rear end} I noticed the gear on the end of TA was rough. So then I looked at the gear in the rear end that the TA gear connects to and it was missing a tooth. I though this would be okay.Every thing works but i'm getting a clanging/knock noise from that area.If engine clutch is deppresed no noise,So would broke tooth cause this noise? I know I will have to split again to replace gear,Will I have to remove top off rear end to replace? Any help? Thanks
