I would suggest filling both sides of the piston and put as much fluid in the hoses as you can. Since both sides of the piston are a closed system it may take some time to completely get all of the air out of the cylinder bore. Each time that you cycle the cylinder it will get rid of some of the air. It could be a little spongy until all of the air is out of the system. If you have it apart I would go ahead and fill both sides of the cylinder and then put some fluid in the hoses. Just my $0.02 worth.
