Super A Timing Question

With the timing cover off and turning the crank the impulse coupling clicks on the mag when all the king marks line up correctly on crank and cam gears, also on the govenor gear. #1 piston is on TDC. But the rotor is pointing at the position of the spring clip on the cap which is half way between #2 and #1. Shouldnt the rotor be pointing towards #1 when the impulse coupler clicks. Also when all the king marks are lined up and on TDC shouldnt I be able to see the mark on the flywheel? I did have the tractor running before I started to take it apart but wondering if Im missing something on this timing.
