I would think from the symptoms on your tractor you have effectively cleaned the fuel system and have a good flow of fuel.
You say it runs well for 30 seconds after start,dark smoke and removing the air filter improves running, these symptoms are typical of overfuelling.
Are you able to lean out the mixture now to see if the running improves.
I do not know the 300U or the adjustment procedures.
