Water Leak on M

I just noticed on the tractor that I just bought (1940 M) that water is leaking from where a bolt used to be that holds the lifter cover on the left side of the tractor. My guess is that someone tried to drill out a stripped bolt and went to far. They filled the hole with putty and painted it red. Problem is that it leaks. All of the other alternating bolts are in place and look fine. I have not removed the cover yet to assess damage. Question is: Is this a major deal? What would cause water to leak from there and is it repairable? It was enough to convince the wife that this was the right thing to get. Harder to break bad news if this is a major repair. Help.
