I would start with getting the charging system fixed and go from there. Is it battery ignition or magneto? If it is a battery ignition with a coil and distributor, it may just be getting low voltage to the coil, causing it to miss.
Once the battery charges properly, I suggest a tune-up to start with. It seems to me like it's too soon to talk about overhauls and engine change outs until you check out some of the basic and simple things first.
