Check air filter first if that is not it you may have a stuck injector .

The following (and a few others) will cause black smoke, but you haven"t given us any history/indication of how the fault developed.

Lack of compression, lack of air to that cylinder, squirting injector (instead of spraying) are the choices.
Compression: head gasket, cracks, rings, piston, valves.
Air: cam lobe, valve gear.
Injector: injector.

You could remove the exhaust manifold and check for one cylinder that black smokes (then check compression, injector, compressed air test (this test is very useful in that you will hear where the air is leaking to, if compression is the problem).
Let us know what you find.

You didnt say if it was a consistent miss or a sputter/intermitent miss but in either case its prob going to take some diesel experience to trouble shoot it , could just be an injector or ya could have a hole in a piston...gotta run compression check and have the injectors checked to even get an idea.... Unless its a steady miss in which case you can isolate it by loosening the fuel lines at the injectors (one at a time not all 3} and finding the one that makes no difference...pull that injector and swap it for one in a firing cylinder. Crank it back up and repeat the check...if the miss moved with the injector...BINGO!have it (or all 3) rebuilt. If the miss doesnt follow the injector I think Id break down and call a mechanic...Good Luck
