If, as I suspect, that unit uses a Roosa-Master IP, likely the governor damper ring inside the IP has failed, and hard black platic chunks are flaking off, and intermittantly clogging the housing pressure regulator valve, which is located between the cover of the IP, and the fitting that the fuel return line attaches to. They way these pumps operate, if the fuel return circuit is restricted, the engine will shut down. Then, when the pump's housing pressure drops, the particle drops of off the fitting, and the engine will again start. If you take that fitting out, and look into the pump side of it, you may see some of the black chunks wedged into the fitting. If that is the case, a kit to fix the pump only costs about $30.00, but expect to pay $600.00, or more, for incidental parts and for labor, at a diesel shop. The other possiblity is an electrical problem, if this pump has an electric shutdown solenoid. If it does, connect a test light to the terminal on the pump, and verify that the light remains lit as the engine is shutting down.
