I am pretty new at being a shade tree mechanic, and whenever I take an oil seal out, I put the new one in the same way without thinking much about how a seal actually works. When a manual talks about the "lip" of a seal is that the rubber side or the metal side?

Like Dan said the lip faces what you are sealing. In a wheel hub or something similar this means face the lip out to seal out the dirt.

The "lip" of a seal refers to which direction the rubber center ring that fits around the shaft is facing. If you slide your finger across this center ring like the shaft will go, you will notice one direction is smooth and slides easily, and one direction is angled and will catch your finger as you slide it back and forth. The side that catches your finger is the lip and should be facing whatever it is you are trying to keep in (like oil).

Rubber, or plastic, is the lip. Should face the source of the oil.
