I have a 1961 Ford 861 that the pto keeps disengaging. We've replaced the ball and spring in the shifter mechanism. Also we checked the output shaft coupling and it looked OK. There's no play in the pto shaft and there's no vibration when it's engaged. I held a piece of wood against the pto shaft when it was running and it looks like it woobles a very, very, little bit. Is this my problem or could it be something else?

So you already know that it is bent or twisted on the output end. It is most likely twisted on the other end. Spend the $100 on a shaft kit. It buys you a shaft, seal , bearing & retainer with gasket. Put the PTO IN gear before pulling the old shaft out.
