Reassembling my 880 with same parts. Tractor has PB & hydraulics. PTO seems to hit a solid obstruction about 3/4" (give or take a little) from fully seating.
When it hits by pushing or just a good shove the last couple of inches, it seems to stick slightly so it takes a tug to pull it back out.
I did not do anything with the hub on the flywheel.
I have tried turning the engine over slightly with a wrench on the front pulley nut.
I have tried rocking the PTO clutch assembly and otherwise tried to nudge, wiggle and rock the assembly to let the splines engage with the hub.
I have not (and will not) beat on it to get it in.
If I can't get it in today, I'll pull the engine and see what I can see.

Jim I have not looked at one of these in over 30 years, but did you have the hydraulic pump apart? It seams to me that the spline does not go all the way through, funny what you forget if so make sure the splines are toward the front. I would pull it before the engine and then see it the shaft went in. Also how were the splines on the front? Put a little spray lube on them when you put it back together too

I did have the hydraulic pump apart and the first time I put it in, last year, I put the pump on so it was toward the nose of the tractor. I figured out the pump has to mount so it is toward the rear of the tractor. I double checked that mine was right by comparing it to a unit that had been pulled complete. If the pump is mounted forward, the splines on the PTO shaft never engage the pump, I think.
I checked that the gears in the back are not hitting.
I'm a little puzzled, because there are only three places the PTO shaft can be obstructed, it seems to me. AT the rear, at the hydraulic pump, and at the flywheel. I used an old input shaft to line up the clutch. I sure hate to pull all that stuff out again.

Look at the unit you have off. The pump only goes one way. However the shaft in the pump can be turned end for. It is like cobroller and I said the splined end of the pump drive shaft goes to the front. The cluch shaft has to enter the pilot bearing otherwise you can not get everything together. Check your gear case mounting and the position of the drive shaft. Now if you have a 770 laying around apart make sure you did not grab the shaft out of it because they are longer. Questions?

I tried another PTO shaft and it slid right in. Umm. I put the old shaft on a cement step with the clutch hanging off so I could see if it rolled true, but I'm not confident of that. So, I'm taking the PTO clutch off the old shaft and will try again to see if it is true. That may be my problem. Yes, I know the shaft in the hydraulic pump can be reversed. I'm confident I have it in the right way.

Are the teeth on the gears hitting each other? What part number is stamped on the long shaft?

I can see three possibilities. First is that the clutch is out of position. Had you removed or loosened the bolts for the clutch plate? It is difficult to put these together by eye. You need a pilot shaft. I usually make one on my lathe. The second possibility is that the spline in the crankshaft is damaged. This seems unlikely. The third is that one of the splines on the transmission is damaged. Either the center or exterior spline. This is unlikely as well because all of these parts are good hard steel.

The splines are often not beveled so lining them up is hard to do with one person (or in this case with two). You need to have someone slowly turn the pto shaft while pressure is put on the engine. Then the exposed shaft must be rotated for the clutch. I can't remember which is engaged first.

If you have had the complete pto housing off the tractor you may need to loosen the mounting bolts of the housing. The bearing in front of the gear on the long shaft centers the pto unit to the rear end housing. J. is right about the pump drive gear.
