I'm new to the tractor ranks. I have a '47 2N wih 6v system.

Earlier, when starting, the bendix would often disengage early, giving that high-pitched whining. When I went to start her yesterday, she did that once, and then nothing.

Thinking it might be the switch I checked it out. Discovered its mechanical through the housing. On the backside is a little round housing where the electrical connection gets made. After I cleaned it up I decided its making a connection, though I'm not sure if its allowing all the current to go through.

1) how can I check the starter?

I also have a question on charging this thing. My charger has a 6 volt setting, but with the polarity of the tractor reversed do I still go red to positive when connecting the charger to the battery?

You can check the starter by taking a jumper cable and going from your negative terminal of your battery and touching it on the starter where the heavy cable connect to.. Most likely, the starter drive is defective. They cost about $40.00. I would opt for the new ratcheting type.. Charging the battery, you would connect the positive of the charger to the positive of the battery, as you suspected.
