My friend bought a MF 135, when he lifts with the 3 point(5 ft. mower or roll of hay) it makes a knocking noise where the pump and hydralics are located. Any idea what causes this & will it do damage using like this? Also what is the fix for this?

For the most part normal. Just about every 100 series has that rattle when the lift is all the way up and under any load. Many do it even without a load. I've been told that it's the releif valve rattling or the pump itself rattling around on the dowels it's held in place by. Either way, my 150 has done it almost since new. I've had it almost 38 years and the rattle hasn't caused any problems.

Lower hitch just a tad and it will usually go away.

If it's in constant pumping with the lift all the way back past the normal stop, it will do this. Lower the lift lever in front of the stop and it should not make any noise. If it does, lower it a little more. If it still does, you may have to adjust the linkages for the lift controls. There is lots of info in the archives about knocking from the 3 pt. Hope this helps.
