Rust in MF 1135 engine block

I've got a Massey 1135 tractor with the AT6-354 Perkins diesel in it. I'm in the process of installing a new head gasket on this tractor and once I removed the head I discovered a lot of buildup of rust in the block. Do they make a flush to run through the engine to remove the buildup that won't harm the waterpump seal? Don't want to remove the block from the tractor and dismantle it just to clean it out. Have removed my radiator and sent it to radiator shop to clean and have rebuilt my waterpump.
