MF 20 Industrial Loader Transmission Knock

I'd like some opinions on the possible sources of a loud knock that seems to be coming from the gear box in my MF 20 industrial loader. It seems to show up when the machine is under load on a steep incline although it sometimes occurs after the machine is warmed-up and not underload on level ground. Once it has started, the sound is evident regardless of if the machine is in gear, netural, or if the clutch is depressed. Another possible symptom is the three point lift has started lowering extremly slowly. I have changed the filter inside the rear end accessed through the PTO lever cover plate. Only about half the filter was left. Have I got a bad bearing in the trans.? Is something lose being thrown around in there? Is it possible to take the top plate with the gear selectors off to see what's going on?
