Reassembling Cub after trans repair

I had to replace the 1/R idler gear and also replaced the through shaft bearing and 1/R sliding gear in my '54 Cub. Now I'm getting ready to button it all up and I'm looking for advice on getting the through shaft lined up with the clutch plate, as well as any other things to look for. Anybody got warnings, helpful hints? etc.? Thanks in advance.
PS- Found that I didn't have to take the final drives off or the differential out to replace everything in the top of the Transmission...all that's only necessary if you're replacing gears, bearings or ? on the countershaft! Once you break the tractor, you can reach just about everything in the top of the transmission and get everything done you need, except the idler gear shaft, which you can push out from behind in the differential housing with a dowel. I read the procedures, but it just didn't seem to be necessary, and that's how it proved out.
Saved alot of work!

You need to get some sort of pilot tool to get the clutch properly set to the flywheel. After that, you can turn the shaft with the PTO to get the splines to mesh when recoupling.

Thanks for the warning, but I didn't take the clutch apart, in fact, I disconnected the clutch linkage so that I did not make the clutch plate slip out from between the pressure plate and the flywheel. I'm hoping that everything will settle into place real nice...it's just that the through shaft goes a long way up into the housing before it contacts the clutch plate splines

You're right! I didn't think to check the throwout bearing, but I bet I can replace it easily now if it doesn't feel right! Thanks for the hint for lubing the bushing...I'd hate to mess that up at this stage.

Glen, given the natural mechanical ability that you have-as demonstrated by the repairs thus far, this will be an easy job. The clutch should already be aligned perfectly. The back of the crankshaft has a blind hole and there is a bushing in this hole. Make sure the bushing is clean with no trash limiting the depth of it. Use a bit of good grease to lube the inside of the bushing. Then just make sure that no side pressure is placed on the shaft when reassembling. All should be well. How is the clutch release bearing?
