Can anyone tell me which hole should have the thrust main bearing? thanks

The front main against the crankshaft gear. Make sure the gear does not have any dings that will cut into the bearing.

That is correct. It calles for from .001 to .005 clearance. That would be checked by slipping at least a .001 feeler gage between the gear and the flange on the bearing.
