changing 200 Allis from 1000 to 540

I have to have 540 to run my baler with the 200 Allis I just bought. I pulled the 4 bolts on the PTO and pulled the shaft out to change it over. The bolts I pulled out with the 1000 were in the holes close to the shaft. When I flipped it over to have 540 the only holes that lined up were the outer set of holes. Is this correct? Thanks
