hydraulic problems on D17 Series 3

I have a D17 Series 3 that puts out 500- 800psi (hydraulic pressure)with throttle wide open(should be 3000-3500 and then "kick down" about 2100 psi "holdng" pressure).I have had the plunger pump out and reconditioned and that worked for a while but now back to no pressure. I took the pump back out and the shop that previously worked on it said it was fine. I have also verified the "transport" valve at the back of the tractor where the hyd. coupler is located is working properly. I know the pto seal is leaking and letting hyd. oil into trans. gear lube case and it may be going the other way also(getting gear lube into hyd. oil resevoir),but I know this fairly common(I have a D14 with same oil seal problems and the hyd. pump puts out plenty of pressure), also I have drained all fluids, flushed, put new hyd. oil in , put no gear lube in-did not move tractor, and still only 500-800psi???
