D17 series III Hydraulic Problems

I just Bought a 1963 D-17 series III tractor cheap that was used, but left outside for a few years. Shhet metal is good, just surface rust, Runs good and everything worked when I bought it. I hauled it home, replaced manifold, muffler, all Fluids and oil, all new filters, gauges, etc. Now I have 2 problems. 1. The Hydrolic lift arms will not raise at all after changing fluid and filter- I have the hydraulic/power director sump filled with 20 wt hydrolic fluid-almost 10 qts. The fluid I drained had a good amount of water in it and was milky, but it worked fine before changing.What could be wrong? pump or ?
2. Replaced trans fluid-with trans/hydraulic fluid 10w-20- seams to be a noise in housing when PTO running at low idle. is this common for Ac D-17 or do I have major problems? should I use heavier oil or did the water get to my bearings?

I have an I & T shop manual-isnt very detailed, would I be better off with Agco version?

please help- 1st AC, used mainly Ford And Massey
