All the linkage works right down to transmission. I can't tell if it is turning the shaft into the transmission. Any ideas?

If your linkage is all ok it probably needs adjusting. This is done by removing brass shims. There are three sets of shims.Usually remove about two to three shims out of each set. First remove battery box then remove clutch cover. Then loosen bolts in clutch assembly & remove shims. With clutch disengaged you need .30 Thou clearance. Hope this helps
